Well, there are very few outside of the MM, epic handbook, and expanded psionics handbook that are OGC. If you mean the "core" monsters, just compare the SRD to the MM; all the SRD ones are open.

Well, I did mean the MM, Epic Handbook and Expanded Psionics Handbook. I was wondering if somebody had already done the comparison... If not, I will indeed have to do it myself.
Also, how about the psionic dragons/gem dragons. They are not in the Expanded Psionics Handbook, but are they perhaps in one version of the SRD or another?
Add mind flayers/illithids and carrion crawlers to the list.

FURTHER EDIT: As far as "D&D" monsters, which I take to mean "published by WOTC" monsters, if it isn't in the Monster Manual or Expanded Psionics Handbook [EDITł or Epic Level Handbook] and isn't from the OGC portion of Monster Manual II, it most likely isn't OGC. If it is not published by WOTC, check the Open Content Declaration of the book you're using.
FURTHER FURTHER EDIT: The terms "tanar'ri," "baatezu," and "illithid" are also not OGC.
If you are interested in having OGL monsters similar to those not included in the 3.5 SRD, then I reccommend you buy Lion's Den Press: The Iconic Bestiary -- Classics of Fantasy. It's currently $5.95, but you'd better hurry up and purchase it if you want it, because it has the D20 logo on it, rpgnow can't legally sell it as of Jan. 1 2009.
Something *else* I think I implied but forgot to explicitly mention is that that list only covers the 3.5 Monster Manual. I hope that's what you were asking for in the first place.

why wouldn't they remove the d20 logo and licnese from the PDF if they want to continue sales?

Some didn't want to bother. Some material probably have reference or citations to WotC's copyrighted material that the d20 license would allow. Removing the citations within the Covered Product would also be a hassle.
