You can get around a lot of the problems of detection magic by making the spells imperfect. Since we already have Sense Motive and Bluff skills, and since Detect Evil already has a notion of Evil Power, just mix those up into a skill check. E.g.:

Sense Motive vs. Bluff - Evil Power

Funny, I was thinking about this earlier today. Sort of like "True Strike" where a "Detect (insert whatever name you can think of cause I am not creative right now :) )" spell gives you a plus +20 to Sense Motive Check.

I am interested how many other people ditched alignments.
