Different organizations of assassins have different traditions and abilities. Some use magic, some don't, other might have other specialities. Instead of having a catch-all Assassin Prc, I'd have 'Initiate of the Crimson Flow', 'Royal Pacifier', etc as their own prestige classes.

See, the important distinction is, that we're talking about a 20th level fighter. If it was a warrior or expert or any other NPC class (like you probably belong to), he'd have the same problems you have. BUT he isn't. He's the ultimate badass dude with a sword surrounded by the glow of PCdom...
