When creating Intelligent Items the powers are completly random.

Is it within the rules to allow a Wish or Miracle to enable the creator/caster to select the powers?

I guess I should have read Wish before asking. Anyway here is my take on it strictly from an official rules perspective you could do either of the following for each Wish spell used:
1) reroll one of your random rolls for the intelligent item.
2) Each Wish could 'buy' 15,000 gp worth of Intelligent Item Abilities.

Therefore it would take several Wish spells to completly control the process.
 

Look at Monte Cook's Book of Eldritch Might III. It has a really nice chapter that reworks the intelligent item creation rules. The short of it:

1. Spend gp and xp for each point of the attributes.
2. Spend gp and xp for each xp the item has (keep reading).
3. Depending on the level (from xp) of the item, that determines the abilities it can have. (1/4 the normal amounts).
4. Spend gp and xp to add abilities.

It makes things make a LOT more sense.
