Just pulled the trigger on Japan - 6 tickets (spouse, two 20-something kids, each their partner).

Will be there Dec 20-Jan 3 this holiday season.

Tokyo through christmas, then down to Kobe/Osaka to visit with my brother and his family.

If you were going to Japan, spending 4-5 days in Tokyo area, and 5-6 days in Kanto (Osaka, Kyoto, Kobe) area - what are the must do things?
Can be nerdly or not.

The good thing about Christmas is that Tokyo puts on some spectacular Christmas Light Shows which you can enjoy for free. BUT Be prepared for HUGE Crowds and make sure to book the Pokemon Centers and Super Nintendo World at least 2 months early (even now if you can).

Also book tickets for the Bullet Train now

Go to Yasaka Shrine in Kyoto for New Years Eve

and again book everything in advance

Lucky! I used to go annually until my mom needed caring for.

Going during the holiday, yes going to be a ton of crowds. There is also a lot to see then too.

I could not get into Super Nintendo World because it was too crowded. Not sure if that subsided by now. If you are interested in Ghibli, book your tickets to the museum months ahead or you won't be able to get in. Similar for the park.

The Pokemon Centers shouldn't be too bad. When they first opened it was killer, but now there are a lot of them in different cities. The Nintendo Museum in Kyoto though, that might be tough to go to.

Not sure what kind of things you are into. I am very boring when I go there and always just do the same old thing (first trip visited all the shrines and stuff). Only time I do other things if I go with my friends.

really? we could buy bullet train tickets at the station just fine. Was also there during christmas a few years ago, but it might've been changed.

For every other stuff: Absolutely yes. Search special events, museums, etc. and book early. We didn't knew that and had several sad moments, where we were used to museums in our country (just go there) and were disappointed. Bad research on our side.

Tokyo was for us just amazing to just wander through and explore. what a city! Just research some districts and choose some to explore. For me higlights were Shinjuku + Shibuya for obvious reasons (loved especially the little bars in Golden Gai) , Shimokitazawa for the thrift shops (sooo many, and with a lot of choices for men - Japanese men are way more fashionable than Germans lol), Akihabara for the nerd shops.

I also like to wander in the less touristic areas more outside to get a feel for the living when I am traveling. Less specific tips here for Tokyo, but definitely worth doing, there are some really nice laid back districts. I also like to go over university campus and the Tokyo ones are quite interesting.

In Osaka you need to eat as much as possible.

I can also highly recommend to do a daytrip to Hiroshima. From Osaka its like 1,20 hour with the bullet train (over 200 miles lol, I love these trains). Super interesting to see the remnants of the nuclear bomb, the peace park and museum and so on. And it gave me hope too. To see a city basically getting annihilated and nowadays thriving again says something about human resiliance.
 

In Kyoto I loved wandering around Fushimi Inari Taisha. My wife and I were there mid-summer, boy was it hot. I imagine winter will be lovely. You can do tours of the Imperial Palace. And there's shrines and temples everywhere. Kyoto is only a short train ride to Nara for the Deer Park.

We were in Osaka region 2 years ago. Much random wandering was done. Checked out a few castles, there's no shortage in that part of Japan. Himeji Castle is spectacular. And I'll second the eating.

Also had no trouble getting bullet train tickets last minute. I do recommend buying the JR Rail Pass. You can buy it, online, for a region or the whole country before you ever leave home. Incredible value.
