Several third party publishers for D&D 3e removed their products for download on DriveThruRpg after the 3e boom only to have them later released under new publishers. However, a few publishers have removed their products from online stores and they are unavailable for legal download. The following are products I think deserve to be made available for sale once again.
Blackdyrge Templates series and Master at Arms series. Both were by Aeryn Rudel and published under his Blackdirge Publishing. The former was a series of monster templates and included the template and a monster with the template applied while the latter was a series of individual short progression prestige classes and also included an NPC with the Prc. Both lines were moved from DriveThruRp to Steve Jackson's Warehouse 13.
I am not sure why the author took them off DriveThru, but they are now also gone from Warehouse 13 as well.
The City Quarter series (Arcane Quarter, Temple Quarter, Thieves' Quarter) and the other 3e products released by The Game Mechanics (TGM). The Game Mechanics was founded by former WOTC veterans Steven "Stan!" Brown, Rich Redmond, J.D Whitaker. and I believe one other person They released PDFs for 3e and d20 Modern with Green Ronin publishing the print editions. I don't know if the PDFs were available on DriveThruRpg, but they had been available to purchase on Green Ronin's site.
I just found previews of the City Quarter series books on FreeRonin site, but , they and other TGM D&D and d20 Modern pdfs are gone from the Green Ronin store and are aksi not included in Green Ronin's 3e era bundle sold on DrivethruRPG and the Green Ronin site.
edit: Redhurst Academy of Magic by Human Head Studios. This was a setting for D&D 3e where the player characters were students at a teleporting magical school. Not only did it include details on the school and staff, new prestige classes, new spells, and monster, it also included guidelines for using it with the following settings:
