Well, after playing 3.Xe for about 10 years, I am ashamed to ask such a basic question.

But in 3.5e rules, should a wall created by a spell, especially one without any thickness, occupy squares? Or should it be placed along the grid lines?

I have searched for that information through PHB, Rules Compendium & Official FAQ but could not find the clear answer to it. Where can I find the default rule for wall spells?

Let me guess, Walls of Force?

Some walls need to count squares beyond it such as wall of fire. Those may need to go on the "cracks" between squares. I'm not sure even then. As far as I do know most everything occupies a square one way or another as far as DnD grids go. *shrugs*

Our group infrequently uses such spells and equally infrequently use grids. It isn't vary often we have to worry about it. I can understand how you've gone so long without any idea how it works.

As far as the rules go, no idea. Someone else may know.

I personally like walls of force when used as traps.
 

Most area spells (which would include Wall spells) are located by picking a grid line junction and working from there.

So, while a Wall of Force can run straight north/south or straight east/west, and thus lay along the line between squares, it can also go at some degree of diagonal and take up squares. Think of a spell with the "Line" area, like Lightning Bolt.

Now, quick show of hands: Who *hasn't* had some player try to use a Wall of Force, edge wise, to cut a moving Dragon in half? :)
