I'm going to recommend a system I don't have any direct experience with, so take the following with a grain of salt (or a small dilithium crystal...).

I'd use FATE or one of the FATE-based systems ie Spirit of the Century, Starblazer Adventures.

They won't give you rich tactical experiences, but you'll have plenty of support for playing through/resolving the kind of situations often found in Star Trek episodes. For example, the way the crew defeat the Kelvan in "By Any Other Name" -- by Kirk using his way with the ladies, Scotty using his way with booze, and McCoy using injected drugs-- would work wonderfully under FATE.

The big question is: do you want to play a science fiction campaign set in the Star Trek universe, or do you want to play a campaign that emulates the actual episodes?

I don't know about the OP, but I've always wanted to run a campaign set in the Star Trek universe.

The idea I've always wanted to do is this: the PCs are ensigns assigned to the pre-com U.S.S. Sovereign. It has a skeleton crew and right now the highest ranking officer is a Lt. Commander. The PCs are assigned to the 0000 - 0800 watch and the ship is sent to a remote start system as far away from the Dominion, Romulans, and Klingons as it can be so it can run all the tests that need to be run before the ship can be commissioned.

Then unexpected stuff happens.

One Star Trek idea I played with was for a specialist Starfleet Intelligence team intended for undercover missions across the galaxy, in a post-DS9 setting. Their ship would be a souped-up Runabout with holo-emitters capable of disguising it as any of a range of similar-size vessels, and would have a reprogrammed holo-doctor on board who specialises in surgical disguises to allow the crew to act as various species.

Basically run it as a series of espionage and 'caper' missions with the team going deep into unfriendly territory.
