Ability scores are superfluous (they're just a thing you do math to in order to get modifiers), so they get removed - your character's primary stats are simply now Fortitude, Reflex, and Will, determined by your choices each time you level up. Each level of Thief gives you +2 Reflex, each level of Paladin gives you +1 Fortitude and +1 Will, each level of Halfling gives +1 Fortitude and Reflex, and so on.
To help keep the magic item economy stable, all enchanted items are bind-on-pickup.
To make combat faster, all attack rolls are automatically "take 10" and damage is static unless you're using the Dice Module.
To settle the controversy regarding the traits of various races, gender has no effect on the appearance of your character unless you're using the Secondary Sexual Characteristics module.
