Question...

If a character of a specific race were allowed racial spell-like abilities from the Enchantment school of magic, however the character took the Enchantment school of magic as one of their prohibited schools of magic in order to specialize...

Would the character still be able to use their Spell-like abilities that come from the enchantment school of magic?

Yes he would. The prohibited school of magic is only from spells gained from the wizard class.

D&D 3.5 FAQ pg 29

If a specialist wizard gains levels in a different spellcasting class, does her choice of forbidden spells affect her spell choice for the new class?

No. Though the School Specialization sidebar (PH 57) is not explicit, the forbidden schools pertain only to spells gained from the wizard class.
