Back in the 80's there was a D&Dish show on TV called Wizards & Warriors, it was tongue in cheek, the villain was Prince Dirk Blackpool.

Professor James Moriarty, title told you he is a smart man but Moriarty has a ring to it.

I also think you have to give some credit to Lovecraft for coming up with Cthulhu.

Then Thulsa Doom from Conan the Barbarian.

Nathan Brazil by Jack L. Chalker, yea more of a hero but a cool name.

And then there is Khan Noonien Singh! Or just KHANNNNNNNNNNNNN!

I had fun running a villain named "Pompitous zJullianus", an Eladrin noble so arrogant that he looked down on all other Eladrin nobles (even those that out-ranked him). As for what he put his employees, underlings, and serfs through... They were scarcely better than goblins, or even humans.

The old "Starslip Crisis" webcomic had a villain named Obdurath Von Lucifuge. I always thought that was an awesome bad-guy name.
