+1 level of existing divine spellcasting?

If I have a 3/3 wizard/cleric who then takes two levels of mystic theurge, does he receive a 3rd level domain spell?

Per the SRD:

"[T]he character gains new spells per day as if he had also gained a level in any one arcane spellcasting class he belonged to before he added the prestige class and any one divine spellcasting class he belonged to previously. He does not, however, gain any other benefit a character of that class would have gained."

Pretty standard. But are domain spells "another benefit" of the cleric class, or are they part of "new spells per day" because he "gained a level in [cleric]?"

I would say no. Domain spells are already on his spell list so he's just learning them like any other cleric spell.

AFAIK, he does gain the domain spells.

Domain spells, the "+1" at each slot, are on the Cleric's spells-per-day list. Therefore, he/she gains them as normal, even through advancing in a "+1 spellcasting level" PrC.

He would not however, get any bonuses listed under Special. (ie Wizzy's bonus meta-magic feats)
