I think Sharon is "the mother" - protective of "her man" and her child-to-be. The best place for Helo was off Caprica, and so they went. I have the feeling she stole the Raider because otherwise she would have been left behind by Starbuck. Using the troop ship meant that she came along - after all, she's the pilot and the person who stole it. Then she helped on Kobol because it meant she a) wasn't killed and b) came along. She forced the issue with "Mr. Evil Second" to keep Adama from killing her. Poor Chief. Does she remember everything, or not?
