Can I choose a Prestige Class as my spellcasting class?

For example: I have 2 levels of Mystic Theurge and I take a level of true necromancer. Could I take the MyTh as my spellcasting class and get spells in both Cleric and Wizard?

i would rule no, as the mystic theurge doesnt have any base spellcasting (it just adds to existing spellcasting)

and besides, if you're already combining true necromancer with mystic theurge, trying for more is just wrong wrong wrong :)
 

If you take a Prestige Class that gives "+1 spellcasting level in existing class", it applies to an existing class with its own list.

You can increase your spellcasting level as a Cleric, or a Druid, or a Ranger, or a Bard, or an Assassin, or a Sacred Fist; you can't increase your spellcasting level as a Loremaster, because they don't have their own level, they just modify one that already exists.
