I just got hold of my copy of e-Tools. So I started to load the characters from campaign in immediately. My first problem was with the druid who is 10th level and has a handy collection of animals running around with her. E-Tools seems to let me only pick ONE animal companion. Am I doing something wrong? Or is this a bug?

This is the biggest bug as far as I am concerned.
It does not follow the rules at all for Animal Friendship.
I have already posted on some suggestion on how to fix it in the actual program.
What I would do in the time being is create the mon files of each of your companions and save them off. Then print off the stat block for each one.
