From BGG forums, the game designer says that the neutral 'capitols' are not treated as capitols. They're just normal spaces with a production center and neutral armies -- so we could have attacked them early but wouldn't have earned the extra 6 production points for them being capitols.

Other rules issues that might have effected the game:
Each production center can only produce if you have enough power centers to support them. I might have been 1 shy on one of my turns. It also may have impacted Mark late in the game.
Also, new units must be placed at a production center or in an adjacent sea space. Additionally, there's a 5 unit limit for each production center. These 2 rules would have greatly impacted the game as it would require that we use more moves to consolidate our armies before the massive attack.
