When you equipped the crossbow, you selected to equip it with 1 hand (-4 penalty). Try selecting it with 2 hands...you should get the +1 at attack then.

I knew it had to be something small and insignificant. Shouldnt they have coded that in by defualt for two handed weapons?

They did - it is possible to shoot a light crossbow with one hand, albeit with a penalty, IIRC. You'd probably see the same thing with a Bastard Sword equipped one handed on a FTR without the exotic weapon feat.
 

I can be used 1 handed, but it is listed as a 2 handed weapon.

But I think there should be a notation on the character sheet next to the weapon if it is being used as a 1 handed weapon, used with 2 hands, or being used as a double weapon.

It'd be nice if it would do this for example: you are using a 1 handed weapon with 2 hands which grants you a bonus to damage for Str bonuses...eTools will allow you to equip a weapon as such but if you have both versions on your sheet (1 handed and 2 handed for the same weapon) it doesn't denote a difference between the two (except for a difference in damage).
 

I've encountered a similar problem by accidentally equipping "Unarmed" in the same Group as a one-handed weapon. The program (correctly, but perhaps non-intuitively) interprets that as meaning you plan to fight two-handed, with your off-hand being an unarmed attack. Once the character sheet prints out, though, it just shows you with a much lower attack than is right if you were only attacking with the one hand, and there's no notation about what's going on.

Tricky stuff.
