It depends on your style of play and what the players like. To me it sounds like you want both ideas to a point, so... How about the players do finish the pirates off and the BBEG, but then discover he is only the pirate prince of that area. He has documents that grant him 'looting rights' in that coastal region from a Pirate Queen who has organized all the pirates in the area. She is breaking the coastal waters up into fiefdoms of sorts where each pirate captain, or pirate prince now, gets exclusive title as part of joining the “Queen’s Kingdom”. Sure, the princes don't like to pay tribute, but it is worth it do to: A) The pirate queen is brutal and dangerous to cross, and B) Exclusive looting rights is making them more gold than they ever have so it is a good deal for them. The thing about this approach is that it allows you to break the big story up into smaller adventures easy to resolve. The players have to deal with different pirate princes, or intrigues in towns do to spies or guilds secretly working for the BBEG (Big Bad Evil Gal). Add a few corrupt nobles to the mix or even inland bandits to make the 'conspiracy' far reaching. Of course, the Pirate Queen is as evil and wicked as she is beautiful to really set up role-playing encounters down the road… Eventually, they get the story adventure were they take on the Queen herself and end the whole conspiracy. Or does she get away to reverse things for the next story arc and starts hunting the players that disposed her kingdom? Make it a cigar and martini please...
