Purely for being an insight bonus, it is not lost in either case.

However, the source of the bonus is important. If it's from a feat, say, that states "... provides a +1 insight bonus to AC. This bonus is lost any time the character is denied his Dex bonus to AC.", then it wouldn't count when flat-footed.

Thanks for your replies, both. Here's a supplemental question: if an insight bonus applies to flat-footed AC, is it reasonable to assume that a character with an insight bonus to AC could not be caught flat-footed (as though they had Uncanny Dodge) since the knowledge is precognitive?

In case you need to know, the bonus is granted (or rather, will be granted) by the Saint template from BoED. As far as I can remember, the ability states simply: "A saint gains an insight bonus to AC equal to his Wisdom modifier."

Such a change would make the ability significantly more powerful than designed.
