Since you haven't read the new box, allow me to enlighten you. The Minds Eye still references that they are a merger of the Believers of the Source and Sign of One, who still merged under a different unknown catalyst. No contradiction except it wasn't Faction War that brought them together. To be fair, Signers and Godsmen were the two least popular factions in 2e, so I get wanting to use the updated version. The Free League were never a "proper" faction anyway so being demoted to a minor faction is no problem. They still fill the same role in the Great Bazaar. They flat out explain the Revolutionary League fell into infighting and splintered. The Dustmen/Heralds of Dust is a name change only. The only faction that got a wholesale redesign is the Hands of Havoc, who flat out replace the Xaositects. It's the only one not explained or implied, but I have a theory. The Xaosmen are dadaists and very hard to play. They were often disruptive like kender were; the stereotypical Chaotic Neutral Stupid. The HoH are more like antifa, a collection of people who believe in collectivism and anarchy and oppose fascism. It's a wider and more diverse philosophy than pure chaos. And even with that, they aren't the Xoasitects and could co-exist with them if you wanted. All the other factions are the same, with tiny bits of language cleanup. It is very easy to run this as an alternative timeline where Faction War didn't happen and the factions changed due to other circumstances. The only faction change to would have to explain on your own would be Xaos/HoH. It even references the Great Modron March module events as a catalyst for the current module's events. But you could also run it as this is the way it's ever been. You were barking about how you didn't want a straight reprint but you didn't want reimaginings. This is literally that middle ground. Mostly the same, with a few new changes to keep things fresh and updated to modern audience tastes. Complain about the format (it's not ideal) or the module (it's definitely one that needs some polish to run) but this is the best take on a setting that keeps much of what made the original beloved and only changes what's needed since Eberron. If this isn't good enough, nothing they did would ever satisfy you.
