Eventually it could be revealed that the murders are ritualistic, and have happened at regular interval throught out the history of the family/nation/house - perhaps coinciding with Eberron's alignment to one of the other realms. While not all the members of the group agree with it, they want the fact that some of their kind do to be kept a secret. This could get really long and complicated, but that sounds like what you want. If the PCs get in over their head you can give them a patron on the inside who wants to see it all ended (but maybe not brought to light) who will act through them, but not give them any direct or public support.
