So, the feral template says the creature gains special abilites (pounce, rend etc) depending on how many hit dice it has. Are those only "creature" hit dice, or do hit dice from class levels count as well? If the latter, do you add more abilities when it levels up after the template has been applied?

While I remember that the consensus on the feral template was that only racial Hit Dice should be used, the revised rules seem to indicate that all hit dice should be used. If you look at the celestial charger, an advanced unicorn with cleric levels and the celestial template, you'll see that it has the appropriate celestial abilities for 15 Hit Dice.
 

Special attacks says monstrous hd (I would treat as racial hd).

Special qualities says hd (I would treat as total hd).

There is an extra line in there which I take to be erroneous.

The extra darkvision and extra fast healing arent a big deal really. Mainly the first point of fast healing is the all important one, but a few points after that are much less impressive. Also, with low hd fast healing 2 will heal you to full in a much shorter time than fast healing 5 will at higher hd.
