If I were to rank them, I would do it like this, but really it's deceiving because they are all quite good. You can't go wrong with any of these.

Savage Tide - Excellent AP. Really turning out to be something amazing.
AoW/Whispering Cairn - I am starting this one in two weeks, reading the first 4 adventures, it's very good so far, and well reviewed.
Lost City of Barakus - This was a ton of fun, more adventure in the region than you need.
Red Hand of Doom - Only read this one, excellent quality, great maps, good story.
Banewarrens - this one is a killer and one of Malhavoc's best.
Vault of Larrin Karr - Another Necromancer Games classic. Large adventure, deep story, tough.
Shackled City - first Dungeon 1-20 AP, the one that set the bar, get the hardback though.
Goodman Games' DCCs - These are good mostly, very easy to integrate into a homebrew or to play in DCC World. DCC 1, 3, 5 are my favorites.
Tomb of Abysthor - If it was updated to 3.5 it would be near the top of my list.
Rappan Athuk - (Reloaded) is a huge meat-grinder. PC beware, but it IS a classic, for sure.
Coils of Set - I liked this read, but didn't actually play/DM it at all.
The Grey Citadel - I read this, don't remember much.
Shattered Gates of Slaughtergarde - only skimmed it. I kinda like the new Delve format, but I have no experience running it.
Wizard's Amulet/Crucible of Freya - also a classic, but needs a 3.5 revision.
I didn't read or run through these:

Expedition to Ravenloft
Return to the Temple of Elemental Evil
Caverns of Thracia
Ones I recommend, that AREN'T on the list

Original Freeport Trilogy - Really great. The whole Freeport thing is really great - pirates, evil cults, politics, parties, good fun for all.
War of the Burning Sky AP - Big war, lots of intrigue, plots, multiple storylines
Drow War Series (Mongoose) - this was a blast to run, I did a recent review.
Doom of Listenshire - I liked this a lot, Ari Marmell (I believe) did this one. It is one of the better [edit][S]Mongoose[/S] Necromancer Games[/edit] adventures and that is saying a lot because they are all very good, you should check out their whole line, even the ones lost in the fog of KenzerCo.
Castle Shadowcrag - I have my patron's copy. Phbtbtbtbtbtbttbt.
Ptolus - Best production quality ever. Huge, Monte Cook's opus.
