I found myself laughing several times during the movie. As far as Neo's ability to destroy machines in the real world, I suppose you could say that he can manipulate code wherever he is via the Source, so when facing machines he can destroy them by destroying their code, even if he's not plugged in. I was surprised Neo didnt' spot Smith in Bane's body as soon as he opened his mouth.
