So I'm pretty new to SWS and I have a question about vehicles. Why do they have skills listed? Are they supposed to be bonuses to anyone onboard who uses those skills?

No, those are for the default crew. The stat block assumes that there is a standard crew already on board, and those skill bonuses are how good that crew is in that vehicle.
