That's cool. If you can dig into the messageboard's archives, there has been some discussion on this before. You might also want to check out Green Ronin's Mutant's and Masterminds next month. It is d20 Super Heroes, but the system looks flexible enough for gritter games.

I've used the Samuri class for my Mongolian Orc leaders. It worked well, and was a surprise for players.

I would go with a "We are among them" type set up. Whether that difference between the PC and humanity is scientific, supernatural or a evolution of some sort would depend on my mood. I would also go with an Alternate Earth where something, Psionics, Magic or funky tech has changed everything.

Fiddle with the Craft Armor/Weapons feat. Give the feat a new prequestie "Dwarf 5th level" and let Dwarven characters only make enhancement bonuses to new armor and weapons they make. I always wondered how some people thought Dwarves where magic proof, but they could use runes to enchant items.
