You would want to look in srdequipmodsmundane.lst and alter the mod entry for Masterwork armor. Your going to have to fool around with the BONUS tag to get it to do what you want. Can't remember off the top of my head how to change the checks on armors. I think its in the docs.

Dragon Disciples do not add their Dragon Disciple level to their previous caster level to figure out known spells or effective caster level. They get bonus spells as if they had a high relavent ability score.

If I remember correctly 4.0.0 had some problems. My advice would be to upgrade to a more recent version.

There were several issues with permissions and licenses. Bad blood and some harsh words did not help matters. That and a thread I started back about 7 or 8 months ago that got out of hand. PCGen had some over zealous fans. It is good to hear that people are considering taking another look...
