Interesting. The passage in the DMG on pg. 21 leaves out the section of the sentence refering to racial bonuses. I have always assumed based on this page in the DMG that racial bonuses do not stack. Is this SRD passage found in any of the core books and I just missed it?
A nice magic weapon ability for monk weapons for your BBEG monks is Unholy. This adds 2d6 damage against most PCs. Remarkably effective. Your staff or kama now do 3d6 +xx damage.
CR assumes that the PC's will have the normal magical gear for their level. If you are running a lower magic game, the CR will not work normally. I don't know of any way to recalculate the CR's for lower magic games. Unfortunately, you will have to judge that on a case by case basis.

Metamagic feats apply to the spells variable numeric effects. Sneak attack is not part of the spell's variable numeric effects. It adds extra dice of damage to the attack. That is why sneak attack dice are not multiplied in critical hits, for example.

First level PC's or those with NPC classes can die fairly easily and quickly. Consider that your average commoner has from 1 to 4 hit points (average of 2) and your average warrior from 1 to 8 hit points (average of 4). Surprise one of them with either a bow and arrow or a crossbow and both...
As I recall, there are not many creatures with this type of DR, and most have DR 5/bludgeoning so your archer is not totally useless with his arrows. Of course, even Legolas pulled his swords from time to time. Maybe you should get a greatclub for these situations. :)
3.5 dropped the term "mighty" from composite bows. Even though you have not played 3.0, it is quite possible for you to be familiar with 3.0 terms, especially considering that many 3.0 to 3.5 conversion documents were circulated when 3.5 was released. Many threads also discuss 3.0 rules here...

Have you seen the Favored Soul class in Complete Divine? It's a divine spellcaster that works like a sorcerer, with a few special abilities gained every few levels. It might be helpful.
In a word, no. Check pages 291-292 of the DMG under Damage Reduction and you will find the following statement: Spells, spell-like abilities, and energy attacks (even nonmagical fire) ignore damage reduction.
