The FAQ kind of hints at the fact that you can perform a coup de grace that does subdual damage. From the FAQ: It says you can deal normal damage on an unarmed attack. So it seems like the default (for unarmed attacks anyway) is that you do subdual damage instead. I guess it is possible.

There would be no exp penalties at all. All base classes are within one level of each other and Prestige classes are exempt from the exp penalties rule.
