    If you've captured only the druid, there's not much you can do to stop him wildshaping and getting away. If you have (at least one of) his friends, threatening to kill them slowly and painfully if he tries to escape should be a good deterrent.

    You could make short rests 5 mins and let the players have them as frequently as they want (bearing in mind they won't always have 5 minutes available) and use the Healing Surge option from the DMG. Maybe give more HD to compensate as well?

    Dragons are animals... Enormous, magically enhanced animals, but they're still lizards (according to the MM). If one were to move into an area and start building its lair it would become the apex predator of the region and modify the ecosystem, so I'd think it would be a "prevalent animal".
