On the other hand, they'll have used up a key spell they might really need another time.

If one can find a way to counter the magic of a Beholder without it escaping, then the enounter becomes very short and bloody one for the Beholder. That's okay - that's the way it is supposed to happen.

Ideally, a Beholder's lair has a veritcal shaft with twists and turns in it to allow for escape and to prevent arrows from flying up the shaft after it. Since this scenario is not that way, and has only one way in and out, the Beholder is one dead monster to any party with Anti-Magic Field.

Agreed. Beholders, as massively intelligent creatures, really ought to have the specified vertical network of tunnels in their shafts in order to live up to their reputation as dangerous monsters.
 

What they relly need are a few no-magic melee monsters backing them up. Even a basic troll can be a serious threat when you don't have any magic.

Now to tackle this question. In a word, no. Even if it did, what would happen? Nothing - there would still be no magic in the affected area, right?

This scenario, as presented, means death to the Beholder if the party has any sense at all.
