Are there any programs which let you create custom character sheets?

That looks quite good! Was there any part of this process that was particularly difficult? I have publisher and didn't even think of this.
The learning curve is not too bad and if you already have experience with Publisher, it should not be too difficult. The thing I would be sure to check on is making sure boxes snap to others, but using copy/paste to create multiple boxes of the same size helps.

Tables work well too.

The other thing to consider are the print margins and selecting layers carefully. If you want me to send you the .pub file for mine to play with let me know.

The advantage I have is that i have been making character sheets with Pub since the early 00s and have been able to update them several times without having to remake it from scratch every time.

IME just about any desktop publishing app that's of decent quality can be effectively used to create character sheets. I've personally used MS Publisher, InDesign and FrameMaker with good results. As well, if you're willing to learn tables MS Word can be a good tool and for sure MS Excel will work just fine too, if you're willing to put in the effort.

For me, the most important thing is that the app be able to natively publish documents as PDFs, without needing a 3rd party tool.
 

You can do that to some degree with any decent word processor, as long as you know how to do columns and such things as boxes. Fillable PDFs are more complicated as you have to own some (rather expensive) PDF editing software and can sometimes be tricky.
