Armor proficiency Feat

If a person is wearing a chain shirt with -1 armor check

But doesnt have the feat to wear.

Does the -1 affect twice? or???

Everyone gets the -1 anyway, but according to the feat, -1 is applied to skills involved in moving.

I interpret that as the -1 just applies to more conditions. So still -1 for the dex and str skills, plus attack rolls and to all skill checks that involve moving.

I do too, and it is an unnamed bonus...

However, if I can find an actual link, its going to be tough to convince the anal retentive player I am dealing with.

Looking closer at the d20pfsrd, it seems fairly clear:

Normal: A character who is wearing armor with which he is not proficient applies its armor check penalty to attack rolls and to all skill checks that involve moving.

So the normal condition is the armor check penalty being applied to all attack rolls and to all skill checks that involve moving. Having the relevant armor proficiency feat provides:

Benefit: When you wear light armor, the armor check penalty for that armor applies only to Dexterity- and Strength-based skill checks.

So it changes from the normal condition in that the armor check penalty only applies to Dex and Str based skill checks.
