I have a theory about that. We know from the CAT scan that there is no technology in Baltar's head. I also don't think that number six is purely a figment of his imagination either. I think that she might have had a problem transfering her knowledge and personality out of herself, possibly because of the radiation from the nukes going off, pr some other problem related to the initial attack. I'm also guessing that there is something unique to the human cylon models that makes it possible to transfer their personality back to the collective, or the mother ship, or wherever it ends up going. Instead, she implanted the unique portions of her brain's infomation into Baltar so that he could carry her with him until she is able to transfer out into another cylon. If you notice, Baltar hasn't had any quality time with any cylon since arriving on the Galactica. Sure, he spoke with Sharon, but she was doomed to die because of her mission. He's also now been in close proximity with Pegasus' number six as well, but I think she's doomed to die as well.
