In closeing all the browser windows I'd been using I came upon a forum called releases.... where Monk seems to be really happy about having released a data set and tells people to go to the front page.

And the front page has a bunch of posts about

Updated Single, bundles, Dual Single, and Dual Bundle PCGen updates are up an in place for immediate grabbing!

Are these supposed to be 3.5 updates or something else? what do they update?

The quote you cited is from CMP's front page. That was CMP's announcement that their paid-for datasets of WotC's closed-content material has been released for PCGen's current stable release (5.6).
