According to the Menace Manual, the Hoffmann Institute is not the same organization as Department-7. Both are part of that book.
Then again, that book also made it quite clear that Dark•Matter was a key ingredient of d20 Modern, much the way Planescape has kinda been rolled up into the Greyhawk setting in D&D.
