Darkness, Deeper Darkness -- No Not-So-Darkness?

Would anyone be upset if Darkness worked like my proposed Twilight spell, and only Deeper Darkness (available to Wizards) blocked darkvision? It just seems more natural that way.

Do what you want. It's your game.

What I'd probably do if it became an issue is make a first-level spell called gust of wind or something that blew out torches.

One goal of a Twilight spell, particularly an epic variant of it, would be to blanket an area in eternal night -- perfect for flavor, and perfect for undead armies.

The spell mentioned above is the FRCS and is called "Blacklight." It is similar to Darkness except that it can be cast on a point in space and the caster is immune to its effects when inside of it. It is 3rd level.

Link Darkness to Unhallow (level 5 divine spell) and you have an eternal night effect that allows individuals matching your criteria to remain unaffected by the darkness. Lasts for a year and a day and you can just run around and cast it all over the freakin' place. :D

Unhallow is a perfect fit for most Dark Overlords, but it seems a bit odd that Darkness could not affect certain individuals. After all, it doesn't allow a Save and it's not affected by Spell Resistance. Is it even affecting particular characters?

It's not quite regular darkness, though. It's unhallowed darkness. As it's all magic, I have no problem with it affecting some and not others. And having the Citadel of Evil cloaked in eternal darkness that the Citizens of Evil can see through seems cool to me.

Well that's just it. Daylight will have negitive effects on Vampires and other undead. Deeper Darkness is there to counteract this, and is thus used for Clerics.
