Marvel and DC have both become buried by their own hubris and continuity and whatnot. Admittedly, Marvel more than DC, but they're both pretty bloody awful these days. Most of the best comics I've read have been mostly indie - people mentioned Y and Invincible, I'll add Rising Stars to that.
I think, besides the people in charge, the biggest problem is that the comic medium just isn't what it used to be, and they don't know how to adapt (also see RIAA). In fact, I'm pretty sure they're pretty much blowing off single comics for the trades on purpose, because they're not making enough profit on the single issues. Almost every comic I've read has been paced for trades, and that includes the indie comics.
IMO, they should just dump single comics altogether and just write trades, and get their crap together writing interesting, exciting, coherent stories.
