If you just mean updating the deities to use as patrons, I think the only mechanical tweaks you'd need would be to update domains to PFRPG rules, right? The core domains are already converted, so you'd need to work out the FR specific ones. Lucky for you, there's already a thread doing some of that. ;)

Honestly if your playing in a home campaign, there is no reason why you couldn't have the FR Deities and the Pathfinder Deities in one setting. I would look at FR Deities ruling over FR planes and material planes and the Pathfinder Deities in the same campaign just ruling over "different" planes and material planes. So technically you could have the Pathfinder Deity with the same domains as a FR deity both exist. They just have different people worshipping. Or those distant FR lands know the God of Nature as Silvanus which could be Gozreh in Pathfinder. Two different "worlds, planes both praying to the same deity, they just have a different name. That way if your playing FR using Pathfinder you just have to reference the domains in Pathfinder but still use FR "names". Might need a few tweaks but nothing you couldn't do quickly.

Azuth - Nethys (true neutral god of magic, both creative and destructive)
Bane - Asmodeus (contracts, slavery, tyranny)
Chauntea - Erastil (agriculture) or Gozreh (the elements / weather)
Cyric - Norgorber (deception, poison, thieves)
Eilistraee - Iomedae (sword maiden)? Milani (revolutions / redemptions)?
Gond - Brigh (clockwork)
Helm - Abadar (cities, wealth, law)?
Ilmater - ??
Kelemvor - Pharasma (neutral death goddess who dislikes undead)
Kossuth - Asmodeus or Sarenrae (both associated with fire)
Lathandar - Sarenrae (sun, healing, fire)
Lolth - Mazmezz (vermin and bindings, demon lord)
Malar - ??
Mask - Norgorber (thieves, poisoners, politicians?)

Tymora - Desna (luck, travelers) or Calistria (vengeance, trickery, more appropriate to Beshaba, perhaps)
Umberlee - Gozreh (wind and wave)

Waukeen - Abadar (merchants, wealth)

If you have specific FR dieties in mind not listed above, I can probably pick out some suitable Golarion dieties to take on that sort of clergy / association.

Some are great fits, like Selune = Desna, Shelyn = Sune or Norgorber = Mask, others, like Sarenrae = Lathandar or Torm = Iomedae might take a little more squinting.
