The character in question needs to choose a subtype of dragon.

Of course he doesn't!

If the ranger chooses humanoids or outsiders as a favored enemy, he must also choose an associated subtype, as indicated on the table. If a specific creature falls into more than one category of favored enemy, the ranger’s bonuses do not stack; he simply uses whichever bonus is higher.

I'm a GM, and one of the players in my group (currently low level) is a ranger with his first favored enemy the dragon type. I'm wondering whether I should advise against it and allow him to repick his favored enemy (because he's inexperienced at DnD) or not.

Dragons can be a fine choice for a D&D campaign from the word Go. One of the things I really like about 3e is that they made it possible for PCs to be fighting dragons of various sizes all the way through their career (not just once or twice at the very end of it).

Plus, you get to DM lots of little dragons! I call that a win-win scenario :)

Red Hand of Doom and Atlas Games' module by Monte Cook (I forget the name) would cater to this ranger with dragon themed opponents appropriate to the plot.

For some reason, I was under the impression that Races of the Dragon had already done this (given them the dragonblood subtype)- thought I'd even seen an article on the WotC website about it, but I don't seem to be finding it now. Was I imagining this?

In any event, I'd second this notion.
Your memory is correct. They do it in a sidebar on the dragonblood subtype.

Also, I'd consider giving kobolds the dragon type (or maybe the "dragon blood" quality) and introducing a number of leveled kobolds as opponents. This has the advantage of conveniently folding into the upcoming Paizo adventure path... ;)
That's what I was going to say.
