Feats and different weapon sizes

So if I have weapon focus and wpn specialization in Longsword do these apply to a small longsword though with a -2 penalty for size ? Same thing for a Large longsword... but I have to wield with 2 hands ?

What if I want to wield a Large 2 Hand Sword ? Would that give me -2 penalty only ? Or do I need the monkey grip feat ?

It doesn't, or at least shouldn't expand to other weapon sizes. After all, you're specialized in a long sword - that weapon with a blade a little longer than your arm, which you can hold in the hand without it touching the ground. You haven't specialized in fighting with toothpicks or ploughs.

I might be inclined to extend it to a large short sword or a small greatsword (provided, you use the weapon equalization variant rule)
 

What about exotic weapons that are medium size but require feats in order to wield them 1-handed ?

Take for example the Maul (Complete Warrior 3.5). If I get a Large Maul it would go from a one-handed category to two-handed category. So its necessarary to have Exotic Weapon Proficiency to handle it with 2 hands ?

I think so. It is "unwieldy" for its size, and you need special training to use it like a weapon of its size. Martial proficiency only covers the normal use.
I'd also say you onl have proficiencies for weapons of your size - so you cannot wield that large longsword by default (unless you use weapon equivalency rules, then it's a greatsword for you). But that's probably a house rule.
