Actually, IIRC, both the classic FF1 for the NES and the re-release on the PS1 did not have the Mind Flayer...they had a monster that LOOKED like the Mind Flayer, but it was named something else (either Sorcerer or Mind Flare).
 

There are very few monsters original to D&D. Beholder is pretty much the only one other companies won't touch for legal reasons. They won't use the name "mind flayer," but the design of the thing is straight out of Lovecraft, so D&D can't claim it. Bahamut and Tiamat are godlike creatures out of real-world mythology (Arabian and Sumerian, respectively).

Even some of the weirder monsters that you might assume are totally made up, such as the peryton and penanggalan, come from real-world folklore.

TSR actually had to remove two pantheons (Cthulhu and Melnibonéan) from the 1st edition Deities and Demigods due to copyright infringement.

The version I have of Final Fantasy Origins (digital download from the PSN store) has Mind Flayers. Pains in the rear, too, as they can insta-kill you in the ice cave. :P
