Here's a blip from the 2E Faiths and Avatars It says nothing about where she was during the ToT but before and after:
Before the ToT, Selune had served Sune for some centuries after being indepindent for millennia. After the Godswar, she went her own way again.
I don't remember her being mentioned in the Avatar Trilogy however it's been a looong time since I read those books.

Locations of deities during the Time of Troubles (from Another Forgotten Realms webpage, compiled by AJA. The information comes from the many FR products and info posted by FR authors on the FR mailing list):
- Anhur claims the portfolio of Ramman, after the latter is killed by Hoar. He also battles the avatar of Sekolah in the Alambar, in the "Battle of Summer Storms."
- Azuth is present at the Pool of Yeven, on the River Ashaba.
- Bane travels to Zhentil Keep, Castle Kilgrave, Scardale, and Tantras (where he is killed).
- Beshaba fights with Tymora in the North.
- Bhaal is present at the Haunted Halls of Eveningstar, and Boarskyr Bridge (where he is killed).
- Clangeddin Silverbeard appeared on the isle of Ruathym.
- Deep Duerra's avatar appears to duergar under the mountains of Turmish and leads them on a campaign of conquest.

No actually I don't even remeber hearing anything about her ever during ToT.However Sean K reynolds might know over on his boards.He usually gets back to people quickly.I see I stand remanded above..

Allow me to get my geek on... 
In the old AD&D comic put out by DC, (which had some moments of brilliance...) Selune was revealed to be hiding in the form of an inkeeper that was the ally of the comic's protagonists. When the Time of Troubles hit, Shar was masquerading as Selune, and the comics covered it.
I never thought the comics were canon, but based on the descriptions above, it sounds like the comic's events are considered true.

The old DnD comics have been confirmed as canon (the ADnD and Forgotten Realms ones at least) in various 2E sources (see City of Splendors and Lands of Intrigue, among others).
Selune's appearance in Waterdeep and her game of cat-and-mouse with Shar have been made canon as well, most notably in the CoS boxed set and Powers and Pantheons (see the House of the Moon write-up, p.157).
