Gestalt Character needs Prestige Class ideas

...I'm saying a dual progression prestige class should occupy BOTH SIDES of the gestalt, for balance reasons. Not that's what the rules say (rules say not ot allow them in the first place). That's what I think it SHOULD be, if you're to allow it.

Oh, should... I'm terribly sorry. Yeah, that would make Mystic Theurge completely irrelevant and even detrimental as the cleric/wizard gestalt would get better saves, BAB, hit dice, and retain wizard bonus feats.

As opposed to the way it sounds like the DM's allowing it, where he gets double casting progression with one of the classes, and the potential to take a dual progression prestige class on both sides of the gestalt and REALLY break it... I'd prefer irrelevance, myself. And some more themed dual progression PrCs would still be worth taking, IMO. Arcane Heirophant, for example, gives a few unique class features that druids and wizards don't get, advances familiar and companion, and lets you merge them into the same entity to enjoy both bonuses.
