The saves & defense stacking issues both shhow their ugly head in every d20 flavor game I've seen.

Obviously as of GT, you saw no reasonable solution; do you have any thoughts better than multiclassing penalties to saves & AC?

"Solution" implies "problem."

I can't tell from your post if you think the problem is AC-inflation (in general) or the fact that it's not "fair" for multiclassed PCs to outstrip a single-classed Fast hero.

If it's the latter, I believe the multiclass argument is already well settled-- and you may add onto those arguments the fact that GT/Modern is meant to encourage multiclassing, and to discourage solo classes.

If your complaint is the former (AC inflation):

Lack of magic items, lower MDT, and (in many campaigns) lack of armor necessitates higher AC.

Joe Henchman and Bob Bigguy should have mooks on hand to either (a) overwhelm high PC AC with multiple attacks and the law of averages or (b) Aid Another.

It's the law of cinematic combat that the PCs should be fighting through lots and lots of mooks who can't land a blow.
