I've never encountered an aboleth as a player, and I've never used one as a DM. Not for lack of trying, though...
The only case the Freelance Police ever abandoned was the Case of the Lantern Man Murders (a reskinned-for-Eberron version of The Styes). After one of their members, the redeemed assassin Jadrek Falco, was killed in the line of duty fighting skum rogues and another member, the warforged artificer R-6YY, had a mental breakdown and burned down a warehouse full of innocent workers, the Freelance Police declared that Mr. Dory was responsible for the killings and left Rekkenmark to deal with their own problems. Some military historians attribute the subsequent loss of King Kaius in the Karrnathi Civil War to the large amount of his loyalists at the Rekkenmark Academy, and how they were slain to a man by an aboleth controlling a mutated kraken...
And later, I ran "Last Breaths of Ashenport" as a one-shot on New Year's Eve (For some reason, New Year's is my Halloween--it's when I run scary, moody modules). The party was slain to a man by the Wrath of Dagon before they even got to the aboleth. Which was a shame, because I'd drawn a really cool mini for it and everything.
