Humans with templates

Hmm, maybe this isn't as cut-and-dried as I thought.

It is, actually.

If the template says "the base creatures retains its racial traits and gains...", then the skill points and feat remain.

If the template says "the base creature loses all racial traits and gains...", then the skill points and feat go "poof".

The example half-dragon is a half-human/half-black dragon Fighter 4. A 4th level Fighter has 5 feats (1st level, 1st bonus, 2nd bonus, 3rd level, 4th bonus). The example character has 6 (adding in the human bonus feat).
