Actually +1 damage per die is just about identical to its real effect except on the largest creatures. It would actually be better for the original poster, whose leopard would go from 1d3->1d4 (a 0.5 average damage increase) to 1d3->1d3+1 (a 1 average damage increase).

My DM decided that it does apply. Rake goes up one die.

Another doozy though - Does an increased strength increase the Rake damage (Animal Growth, Bear's Strength, etc...)?

Why would that be a doozy? Of course increased strength increases the damage. Even if it was a secondary natural weapon (which seems to vary from creature to creature...), it'd still get 1/2 strength bonus.
