Perhaps if the number of spells you could apply it to was limited in some fashion? I'd consider either a number of spells equal to your spellcasting stat modifier, or a number of total spell levels equal to your spellcasting level.
If it's based on spellcasting stat, you'll be looking at somewhere in the range of 4-8 spells per day for most focused spellslingers. You'd see mostly their highest level spells modified, and the rest wouldn't have any metamagic. Not an ideal solution.
If it's based on caster level, you'll likely see a more even spread. Their highest level spell slot would always be about half their available spells, so I'm guessing you'd likely see one highest level slot, and then a mix of lower stuff. Better, better.
I'm fiddling here, because I really don't like the existing metamagic rules. The only solutions I've really liked change the system too much for most people - spell points, for example, work really well for the way the existing metamagic system works. Look at the PsiHB - they use metapsionics much better than wizards and sorcerers. A feat and a level increase are, IMO, too much of a cost increase for the ability to cast a spell that's usually not as good as other spells of that level.
Personally, I think the key to metamagic lies somewhere in Spellcraft checks, but I've yet to come up with a robust system for how to work it.
