From a rules standpoint there isn't any difference between a PC and a NPC. PCGen does do what you are looking for. And there lots of user support for it. And if you are a lazy DM like I am you can buy almost all of WotC's data from CMP (http://www.codemonkeypublishing.com) and adding a NEW monster to PCGen is really easy. It just takes a text editor and a little time learning for the LST structure works. And if you get stuck you can post to the LSTFileHelp yahoo group.
 

NPC Designer can handle everything you listed.. At this moment we are just getting classes and such finished up but we should be starting beta/alpha (Pick a letter) testing next week once I finish moving my kids and coding the new stat block format.
 

eTools is so much more than just a character generator. You can generate monsters, create new monsters, races, add treasure or roll treasure randomly, add classes to monsters.

I know eTools isn't the only one to be able to do this but I just wanted to clarify that eTools isn't just a character generator. My current character, a Kobold Favored Soul/Warlock who wields a +3 shocking spoon of impact, would have something to say about that. :)

Rock Throwing (Ex): The range increment is 180 feet for a hill giant’s thrown rocks. It uses both hands when throwing a rock.


Sneak Attack (Ex): Any time Moawia's opponent is denied her Dexterity bonus to AC, or if a she flanks her opponent, she deals an extra 3d6 points of damage.

Breath Weapon (Su): Moawia can use her breath weapon once per day, she can breath a 30-foot cone of fire that deals 6d8 points of fire damage to creatures within its area. A successful Reflex save (DC 17) reduces the damage by half.

Hill Giant Traits: Moawia is a large sized humanoid, she can catch and throw rocks. Moawia is automatically proficient with simple weapons, martial weapons, light and medium armor, and shields.


Low-Light Vision: Moawia can see twice as far as a human in starlight, moonlight, torchlight, and similar low-light conditions.


Rock Catching (Ex): Hill giant gains a +4 racial bonus on its Reflex save when attempting to catch a thrown rock.


Trapfinding: Moawia can use the Search skill to find traps with Search DCs higher than 20.

Uncanny Dodge (Ex): Moawia retains his Dexterity bonus to AC (if any) even if he is caught flat-footed or struck by an invisible attacker. However, he still loses his Dexterity bonus to AC if immobilized.

Trap Sense (Ex): Has a +1 bonus on Reflex saves to avoid traps and a +1 dodge bonus to AC against attacks by traps.

Improved Uncanny Dodge (Ex): Moawia can no longer be flanked. This defense denies a rogue the ability to sneak attack the barbarian by flanking him, unless the attacker has at least four more rogue levels than the target has barbarian levels.
